Goals in each half from the corner-forward looked to have set them up for an easy win as they led by 2-11 to 1-8, but though Duhallow pulled level, the East Cork division finished strongly.
In front of a meagre crowd at Mallow, the sides were level at 0-3 when Séamus Whelan put the north-west division ahead with a goal in the 14th minute.
