Internal Revenue Service employee Dave Bernard died in Massachusetts General Hospital in Chelmsford, Massachusetts.
The 57-year-old technical adviser had been in New York for a business meeting.
He was caught in falling debris from the north tower moments after it was struck by American Airlines Flight 11.
He suffered two broken vertebrae and serious spinal cord injuries, leaving him without feeling below the waist. He also suffered punctured lungs, nine broken ribs and a fractured shoulder blade.
His death on Tuesday has been confirmed by hospital spokeswoman Sue McGreevey.
Mr Bernard is survived by a wife and three children.
His son Mark, 30, said: "We all had a chance to say goodbye. That's something that 3,000 other families didn't have."
