Rovers arrested their recent slump to virtually guarantee themselves at least third place in the table and an InterToto Cup place with two late goals.
Former City star Billy Woods shot home a 79th-minute penalty after Cork captain Declan Daly pulled down Rovers' substitute Richie Byrne.
Rovers then had defender Terry Palmer sent off four minutes later for tangling with City striker Colin Patrick O'Brien.
But Rovers had the final say with a second goal in the final minute when Stephen Grant raced away to chip keeper Michael Devine.
