Bohs got back to winning ways to end the Blues' three-match winning streak.
Bohs' boss Stephen Kenny made four changes and it had an immediate effect as they had the lead within two minutes - Robbie Doyle's corner headed home by Ukrainian teenager Andrei Pereplyotkin.
Blues hit back to level on 13 minutes when midfielder Kevin Watters finished off a right wing cross.
But Bohs wore Waterford down and Dave Morrison put them back in front with a fine goal on 80 minutes before Glen Crowe struck for his third of the season four minutes from time.
